Yorktown Cruises Inc. and Kay Charters operate the Watermen's Museum Pier in the Port of Yorktown to land excursion vessels. The pier has berthing distance of 16.8 meters (55 feet) with alongside depth of 2.1 meters (seven feet). At the rear of the pier, tickets are available for excursion passengers at the Watermen's Museum complex.

The County of York owns and operates the Cofferdam Pier in the Port of Yorktown to moor vessels. The Cofferdam Pier has berthing distance of 79.2 meters (260 feet) with alongside depth of 2.4 meters (eight feet). As part of the Port of Yorktown's revitalization project, the port is building two additional piers.

Giant Industries owns and operates the Port of Yorktown Refinery East Tanker Wharf to receive crude oil, ship and receive petroleum products and fuel oil, and fuel tugboats. With alongside depths of 8.2 and 8.8 meters (27 and 29 feet), the wharf's two berthing stations have berthing distance of 198.1 and 57.9 feet. The approach to this Port of Yorktown wharf extends to the West Tanker Wharf and the Barge-Loading Wharves. Tugboats use the lower mooring dolphin, and barges moor at the rear of the wharf face. Pipelines connect the wharf to storage tanks at Dominion Generation's power plant. The storage tanks have capacity for 2.5 million barrels of fuel oil, 1.6 million barrels of crude oil, and almost 1.3 million barrels of petroleum. Four surface rail tracks serve the terminal and connect with CSX Rail Transport.

Giant Industries also owns and operates the Port of Yorktown Refinery West Tanker Wharf to receive crude oil and fuel oil for consumption at the power plant. This Port of Yorktown wharf has berthing distance of 274.3 meters (900 feet) with alongside depths of 8.2 and 8.8 meters (27 and 29 feet). Two fuel oil pipelines join other Port of Yorktown pipelines to the power plant storage tanks described above. Four surface rail tracks serve the terminal at the rear of the Port of Yorktown Refinery West Tanker Wharf and connect with CSX.

Giant Industries owns and operates the Port of Yorktown Refinery Barge-Loading Wharves 1 and 2 to ship and receive fuel oil for consumption at the power plant, to ship petroleum products, and to fuel tugboats. With alongside depth of 6.1 meters (20 feet), each of the two berthing stations has berthing distance of 57.9 meters (6.1 feet). Tugboats use Wharf 2 for fueling. Two pipelines for fuel oil connect with pipelines going to the power plant and with the plant's storage tanks. Six pipelines for petroleum products connect the wharves to the storage tanks at the refinery. Four surface rail tracks serve the terminal and connect with CSX.

Walter H. Reiser owns, and Wormley Creek Marina Corporation operates the Port of Yorktown Repair Piers to moor small vessels for repair. With alongside depth of 1.8 meters (six feet), this Port of Yorktown pier has two berthing stations that have berthing distance of 15.2 and 54.9 meters (50 and 180 feet). Extensions form runways for the mobile boat lift. The Port of Yorktown Repair Piers are 15.8 meters (52 feet) apart, and there is a marine repair plant at the rear of the piers.

The United States Government owns, and the US Coast Guard operates the UTB Systems Training Center Piers in the Port of Yorktown to moor and fuel small government-owned vessels. With alongside depths of 1.5 and 1.8 meters (five and six feet), two berthing stations have berthing distance of 15.2 and 30.5 meters (50 and 100 feet). A third station has berthing distance of 24.4 meters with alongside depth of 1.5 meters (five feet), and there is additional berthing space with a depth of 1.2 meters (four feet). A fuel oil pipeline connects the wharf to a 12-barrel storage tank at the rear of the pier. A storage building is located on the upper wharf.

The US Coast Guard and US Navy jointly operate the Port of Yorktown Pier No. 41 to moor vessels. The per has three berthing stations: one with berthing distance of 121.9 meters (400 feet) with alongside depth of 12.8 meters (14 feet), one with berthing distance of 54.9 meters (180 feet) with alongside depth of 8.2 meters (27 feet), and one with berthing distance of 54.9 meters (180 feet) with alongside depth of 6.1 meters (20 feet). The US Coast Guard operates the upper wharf and adjacent breasting dolphins as its Berth No. 1. There is additional berthing space of 43.9 meters (144 feet) with alongside depth of 6.4 meters (21 feet) at the rear of the pier face.
